Do the screws through the chassis secure into the engine or in the cover only? I tried installing a kill switch and have stripped the heads. if the screws do not enter the engine, I could drill the heads and if I cannot remove them from the cover, replace the cover? Am I on the right path?

You can drill the heads or retap them to standard threads because I have done this for some of my buddies rigs or if you don't have a tap use a small sheet metal screw in a pinch.

When I have an Allen screw that is rounded if it isn't to bad you can use a torx bit to remove the bolt. If it is all you need to do is drill out the head of the bolt.
